Bythorn is an ancient parish. Until 1837 it was within the Diocese of Lincoln; since 1837 it has belonged to the Archdeaconry of Huntingdon, in the diocese of Ely.
The parish was within the Thrapston Poor Law Union 1836-1930; Thrapston Rural Sanitary District 1875-1894; and Thrapston Rural District 1894-1974. Since 1974 the parish has been within Huntingdonshire District.
